It depends on context. "In bed" is used when someone is lying down, resting, or sleeping. Example: She is still in bed. "On the bed" is used when someone is physically on top of the bed but not necessarily lying down. Example: The book is on the bed.

As someone mentioned, grammatically "he did well" is correct, but as is often the case native speakers don't follow our own grammar rules very strictly and will use "he did good" or you may even hear "he done good" as colloquial terms, or as phrases specific to certain accents. "he done good" sounds like something you'd hear in the USA, perhaps in the South/Midwest. "He did good" would be more likely heard from British English speakers
